I'm trying to get used to the filters in Microsoft Windows Live Mail. It moves some messages to my "junk" folder. And it marks some messages with "spam" in the subject line (which I find particularly annoying). Even after I add their domains to the "safe" list, many messages are marked as "spam". But not all "spam" messages are moved to the "junk" folder. And not all messages in the "junk" folder are marked as "spam". So there must be some difference between the two. Many times in their documentation, Microsoft seems to use the two words interchangably. Any thoughts?

Windows Live Mail will automatically move messages it thinks are spam into the Junk Mail folder, but it won't put the [spam] tag in front of the subject.
Check your security software. If you have one of those Internet Security Packages (Norton, McAffe, AVG), they may have a spam filter enabled that is adding the [spam] tag to your message.
A spam filter in your security software would explain everything - you only add email to your safe list in Windows Live Mail. The security software has it's own safe list too, which is why they are still being marked spam.

Pretty much the same thing. Any unwanted email can be considered either spam or junk.
